How long have you had these boots, and are they leather? If so water stretching them to fit your feet better might help. We always did it when I was active duty in the Army. Also adding and insole may add some comfort and shock absorbtion. Running in combat boots sucks and really there is no way around it. Try it with a 40-70 pound ruck, its even worse. You could also try beefing up on carbs the night/morning before you have to do the run. It may help you with extra energy. We used to eat pasta. Good luck!
Reply:Running in boots is obviously going to be more difficult; it also imposes greater stress on your joints. The first issue you should address is "Am I wearing the best boots?" Traditional, full leather boots weigh a lot and do not provide much support or impact absorption; modern combat boots incorporate weight-saving, comfort-increasing, shock-absorbing materials. Unless you are required to wear your issue boots, help yourself by getting light weight boots which are similar to a cross-country running shoe.

Also, you need to vary your training. Running 1.8 miles every day, will not make you faster or give you more endurance. You need to vary your training; some days do an easy warm-up mile, then run short (100m) sprints to increase your speed, other days run a longer distance (5+ miles) to increase your endurance.

I hope this helps - DHB
